OK, we're still using Disqus, but I have now numbered comments and also eliminated the ability to reply directly to a comment. I had to eliminate replies because the numbering system changes if a reply gets inserted--for example if there are 10 comments and I reply to #5, then the original #6 through #10 get renumbered to #7 to #11.
So the system here is now more similar to the B-R blog in that you can refer to comments by number, and all new comments are appended at the end, and you can still subscribe to individual threads by email if you prefer. I hope this is the best compromise for all.
